So, duty officers or doffs for short, I recon at this point everyone know what they are so I'll skip the introduction of them and there was somewhat decent explanation of them in the game. This isn't a guide how to grind your commendation levels up, there is no need for such thing as they will come just by using the doffs. However this write up is to guide you how to get duty officers. Note: This is mostly written for Federation but most of this applies to KDF as well, just reward doffs are different, but generally locations are the same.
Abbrevations and terms you run in to here:
Fed = Federation, Rom = Romulan, KDF = Klingon Defense Force, purple = very rare, blue = rare, green = uncommon, white = common, EC = Energy Credits.

Leveling up:
This is self explanatory, from level 11 onwards you get at levels 18, 23, 31, and 41. a doff pack that gives some white and some greens, can randomly give blue or purple quality but thats rare. These will be your basic crew if you will.
Missions:
Currently for Federation the missions, as far as I know, is the Facility 4028 in the 2800 Featured Series. The three Dominion duty officers are extremely useful regardless of which faction you are. Especially if you are using the Jem'Hadar bridge officer the purple Biochemist can allow you to replicate Ketracel White.
Nimbus mission "A Fistful of Gorn" gives purple quality doff "Law".
For Romulans there is one unique that you can get Rai (blue quality) from Mine Enemy in the Romulan Featured Episode Series.
As for KDF, well only one I know off is the Facility 4028 and Nimbus.
Personel Exchange/Reqruitment at the Starfleet Academy, Klingon Academy and Romulan Command:
This is sort of basic thing, for Starfleet there is Andorian, Tellarite and Vulcan reps at the Starfleet academy. KDF has Orion, Gorn and Nausicaan reps at least. The Personnel Officer offers you to recruit Tactical, Science and Engineering Cadres, these can give white doffs. IMPORTANT! There is an option for getting a doff pack via dilithium. DO NOT USE IT! It is waste of perfectly good dilithium!
Duty officer upgrade/downgrade at the Starfleet Academy, Klingon Academy and Romulan Command:
Right, this one, the same Personnel Officer as above offers you do upgrade your doffs to better quality. DO NOT DO THIS! Again you are wasting perfectly good dilithium.
The downgrade option however you can use, it turns 1 purple in to 3 blues, 1 blue in to 3 greens and 1 green in to whites. What use is this you ask? Well at times you have multiple same purples that you don't have use, so they can be in some cases downgraded in to blues which might be more useful then the said purple you had. Or if you have piles of green doffs you don't need you can downgrade them to whites and use them for the fleet starbase or other certain doff missions.
Doff assignments and chains:
These will be your bread and butter for getting doffs.
Colonial chains:
Each "exploration cluster" has a chain assigment which gives duty officers (note: Azure Nebula isn't exploration zone). The assignment is called "Colony Site Survey in the <star cluster>", this is the first mission of chain of 7 (1 of 7) and it will end with "<star cluster> Renown". After the Renown assigment, you unlock "Support <star cluster> Colonization Efforts" assignment, which can be repeated and gives refugee and purple quality doff if the assignments crits. Note! This chain REQUIRES Colonists! So don't feed the starbase with all of them.

All of the asylum quests can reward either nothing (disaster), green (moderate success), blue (success) or purple quality (critical success) doffs. The best part? It don't cost dilithium!
Caitian Diaspora:
This chain can start in any sector block or location that offers normal duty officer assigment. Starter assignment is called "Attend Caitian Diplomatic Dinner". And the follow ups can pop up almost everywhere. At the end of the chain you get purple quality unique Flight Deck Officer and new assignment that can be repeated for additional flight deck officers.
Reward: Flight Officer Liow'an, Flight Deck Officer
Project Chrysalis:
Assignments for this can be found usually on the Cardassian front (Beta Ursae, Alpha Trianguli and Zeta Andromeda) and in the exploration clusters. Starts with "Supply Classified Project" which is uncommon so might be bit annoying to find. Final mission gives out purple quality doff. WARNING! This mission requires contraband
Reward: Elizabeth Mohr, Advisor
Ghosts of the Jem'Hadar:
Assignments for this can be found on the Cardassian front as well and the exploration clusters. Starts with "Investigate Unmanned Jem'Hadar Warship" and at the end of the chain you will get unique purple doff and assignment that can be repeated for white cardassian duty officers.
Reward: Gul Tain, Projectile Weapons Officer
Instigate Defection:
Now THIS "very rare" mission is something you probably see often, it is worth doing especially if you don't have piles of doffs. While the duration is 2 days it rewards blue (success) or purple (critical) duty officer OPPOSITE faction (fed/KDF) doff. These doffs aren't unique and you can gain multiple ones.
Facility 4028 Fugitives:
This assignment chain is important, BUT! It has a requirement of completion of the 2800 FE series, starts with "Attend Briefing At Facility 4028 About Escaped Dominion Prisoners". At the end of the chain you receive one dominion prisoner and doff mission that you can repeat called "Strike Against Fugitive Support Network" which gives blue or purple dominion prisoner on crit. So what you do with your newly found dominion prisoners? No you are not going to be good Starfleet captain and return them to to the Facility 4028, instead you do the following. Also as a bonus, "Strike Against Fugitive Support Network" gives 5 contrabands on crit as well. But that goes more to the dilithium thing soon(tm).
Exchange Prisoners with Dominion:
This assignment allows you to exchange the blue or purple quality prisoner for blue or purple quality duty officer! Specialization will be random.
Exchange Prisoner:
This pops up randomly now and then, you exchange prisoners with KDF, can result green or better doff or nothing.
Special Deal on Entertainment Provisions:
This doff assigment is tied to your "Trade" commendation level, at tier 4 you get a chance for purple entertainment hologram (orion or vulcan) usually found most commonly Beta Ursae or Eta Eridani but there is no restriction where it can appear.
Consular Authority:
Starts with "Deliver Communique to the <government>", completion of this chain allows you to exchange duty officers with Cardassian, Karemma, Bajor and Parada. So this is where you mostly put unwanted whites and greens with chance of getting blue or purple ones. The exchange assignment is called "<government> Officer Exchange Program"
Cultural Exchange:
These pops up randomly in sector blocks and rewards you a white or green doffs.
Commendation levels:
Every time you reach new tier in the commendation, your get a message from Lt. Ferra (Fed) and possibility to claim one free doff from his store. Tiers 1 and 2 rewards green quality, tier 3 rewards blue quality and tier 4 rewards purple quality. These are unique doffs, you CAN'T down grade them or have more then one. Also note, the store offers duty officers for dilithium after you have completed a tier, I wouldn't recommend buying these as they are heavily overpriced in my opinion, if they would cost EC then yes but with dilithium, no.
Exchange:
If you got the EC this is one place where you can get specific doffs. But they WILL be expensive in most cases. And frankly if you aren't in a real rush and need exactly certain type of doff this option can be mostly ignored. Also, you can by C-Store (or sell) doff packs in here if you don't want to spend Zen on them.
C-Store:
Again bit self explanatory, you can buy doff packs from there. Generally these packs gives you at least 1 rare (blue) or better DOFF, 2 uncommon (green) or better and 3 common (white), or something like that been a while but I fact check this when I get in to the game. Do I recommend buying these? Sure, why not can use them to support STO a bit if one wish.
Lockboxes:
Love them or hate them, they are necessary evil I'm afraid but they aren't over all bad now days, but be warned NEVER OPEN A
LOCKBOX FOR THE PRICES LISTED THEY ARE JUST A BONUS, OPEN THEM FOR LOBI. That way you wont be too disappointed I suppose since it is random what you get. Pretty much every lockbox has some sort of "doff minipack" which are smaller versions of discontinued C-store packs, you end up getting huge pile of whites from these but hey they have uses! But, they also have "unique" purple quality duty officers in them and Tal Shiar and the Temporal Lockbox has items that gives duty officers missions, but these can be bought from the exchange with EC as well.
Reputation:
I find these... not so useful for personal use. Only reputation that I have seen that has doffs is the Omega one, so unless you are itching for Liberated Borg doffs you can skip it buying them.
Fleet:
This is bit so so, some are better some are not since they are bit too specialized in some cases but they can be used in doff missions. For example, the Dilithium Mine fleet holding sells miner duty officers which helps with the doff missions that you get from the mine. Are they useful? Probably, they do help to get better results, but they aren't mandatory.
Aaaand thats pretty much it how you can gain doffs and upgrade them. Also if anyone read this whole hing, DO NOT even try to get single species crew, while it is possible it will be expensive and totally pointless and not worth it.
